Canon PRO-100 or PRO-100s Waste Ink Pads full?

I could be wrong on this as I'm not fully versed on the service tools for Canon but that 006 error seems to indicate that the printer wasn't in service mode. Hard to be sure but from checking a few videos the printer should show up as something generic like "Device" in the Settings > Devices list.
And the printer model does not appear

Yes, that is correct. You can hear the USB disconnect and reconnect. See the attachment for device manager detection while in service mode. For the Pro-100, this happens with 4 times with the stop/resume button. I am 100% sure is not 5 times! 5 times it just sit there and does nothing: no usb disconnect! You have to power cycle to recover!

Hey, I have a Pro-100 with firmware 2.001. I could not figure out how to put it in service mode, so I updated the firmware to 2.031 and was able to enter service mode successfully using your advice. I also get the 006 error when I use v6000 to reset my ink absorber. Did you ever find a solution?
