So I looked on the link for the parts catalog mentioned on the 3rd of September. And I had little luck with the problem I was trying to fix. Although I found where the gear assembly was, there is no where its mention of my problem.
I'll list out the part where its located to help illustrate where my problem is. It is located figure 3, part 5.
If anyone knows how to fix this, please tell me.

Figure 3 part 5 in the MG6100 series parts catalog shows the left side cover? Could you upload a photo of the parts you cannot put back in place?

Here's what I have. I'll reupload the pictures due to the flash.

Taking a closer look at some printers similar to the MG6200 I noticed that the left side cover holds the scanner lifting and supporting mechanism.

In the MG6100 series parts catalog the part is actually named "Side cover left unit" But I think the track ends here . A unit is not supposed to be taken apart and repaired, it is supposed to be replaced. so I think no info about the inner works of this part will be found anywhere,

I tried to enhance the image from the parts catalog, but it doesn't show the inner works of the part, part 6 is the scanner lifting arm:

You will have to figure out yourself how to put together the side cover unit, but it might be a little help to know that the scanner support arm "6" is spring loaded so it can hold the scanner up when changing printer cartridges.

It’s hindsight now but when you go to take apart your printer again, Take Pics as you go along.. better than any video.. Tools needed, screwdriver, plyers and Camera..

I actually have part 6 from the diagram in there. It's the moving of the parts and the gears is what I'm stuck on.

Just looking at your middle Pic with the gears..

The two little gears seem to be cancelling each other out, so try removing one of them to another location.. The spring also seems to be out of position too..

I think that a much larger spring that can carry the weight of the scanner unit might be missing. Also notice that part # 6 has got cogs/teeth meaning it should engage one of the gears, probably the big one. I guess the two small gear wheels serve to limit the angle the big wheel can turn.
