You need to get printer profiling software, it will control the output according to the inks you are using. Using a monitor profile won't change what's being printed.
There are sites on the web that will build a profile according to your paper and ink combination.

I've flushed out some of my BCI-6 cartridges and have a clean white sponges. If you use the lighter color tanks such as the PM, PC, R, G and yellow they will flush out white. I use hot water to flush the cartridges out, it takes about 4 or 5 flushes to get them clean.

On Canon printers that have pigmented black cartridges use the ink when you use the plain paper setting. Paper settings other than plain paper will mix the color ink to make black, which causes the black to have a green tint.

I've used Hobbiecolors for years and had no problems. I used to have problems with the OEM 3eBK pigmented ink cartridge, the ink wouldn't flow properly after a couple of fillings. The Hobby Color cartridge has been refilled about 5 times without ink starvation.

Some of the Canon printers will not reset with the print head in the printer. Remove the ink cartridges, then the print head and try the reset procedure again. Just replacing the waste ink pad won't reset the error message.
Replacing the Waste ink pad requires you to take the printer apart...
I got 3 different print heads from Canon. Just call Canon Support, they will direct you to the right department to order print heads.
I discovered they are for the most part cheaper than the online sellers.

You could also send an e-mail to see if you can get cartridges separately.
The cartridge levels won't reset until you get the low ink warning and you replace it with a full one. The ink levels don't have anything to do with the problem you are experiencing.
Hobby Colors just relisted their refill kit for the printers that use 5 ink cartridges, ip4000 and others. The 3eBK and the 6 cmyk cartridges. The kit includes the inks and new unfilled cartridge. Here is a Link to order:

It's supposed to be able to read/write to a memory stick and have two way communication with a printer. I haven't use anything on the port yet so I can't report any results.
