This is a much larger troubleshooting post with the Pixma 100, but I'll keep this one specific to my current issue:

I purchased canon carts online and modified per @jtoolman video recommendations (thank you for creating these). I flushed yellow as described, but also flushed all but two (as a control) of the remaining cartridges with windex and water. I then removed water as described and let air dry to a weight of 13-14 grams and began refilling. The ink uptake in the two unflushed was normal, the spongers of all the remainders do not look fully saturated and the ink reservoir has not emptied. I let sit overnight and this didn't improve.

Seems like it wasn't dry enough or the windex treatment damaged the sponge. What do I do now? Reflush and try again? Did I do some sort of irreparable damage?

Seems like it wasn't dry enough or the windex treatment damaged the sponge.
The ink cart and sponges are not damaged, you simply dried the sponges too much to a point where they won’t take ink.

Remove the orange clips and drip 2 ml of Alcohol into the ink outlet and leave it to stand for ½ hour, then install them back into the printer and run 1 head clean then several nozzle checks till the ink starts to flow again properly..
You should have come here first for advice..;)

Reconditioning the sponges with pharmacist's conditioning fluid might bring the cartridges back to good working order. They were probably overdried. Also see this.

Flush the cartridges with the conditioning fluid and dry the sponge using a paper towel / sheet of kitchen paper. The sponges should not be completely dry but still slightly moist.

But reconditioning the cartridges after refill will waste the ink used in refilling, so I suggest to first try The Hat's suggestion.

Right you are! Followed your steps and after a few cleaning cycles and wait periods, it looks back to normal! I'm going to get supplies for the pharmacy solution, it seems like it will come in handy.

I feel incredibly foolish for trying non-OEM carts. The migraines and frustration of InkOWL and its staff is beyond descriptors. @The Hat is off to you, friend.
